In terms of conductors, should I join all the solid coloured ones together as 1 pair, and all the striped as another? or should I just make all the blue/brown pairs 1 conductor and the green/orange another?

I don't see a problem with it either. Is the Cat6 already in situ? Otherwise I'm sure that there would be cheaper/more appropriate cable to use.

Agreed.. if the Cat6 is already there and you're not likely to want to use it for something else down the track... by all means, it will work fine.
I used some old Cat3 2-pair for the same purpose years ago.
